The reason why the plants are pregnant is so they can birth the next generation of Independents that Knives wants to create. Really weird,i know.
I read Nai as a character that is lying to himself. He's saying he's doing it for certain reasons, but it ultimately comes down to him being very angry and traumatized. I think he's telling himself it's Vash because it's a lot harder to grapple with things otherwise. Also, the whole thing where they have an accelerated timeline for growing up compared to humans probably doesn't help. But this also depends on how they continue to adapt that in the second season and how they'll choose to change things from the manga.
