Judging by your reaction, is this your first Fate series? If so, it's no wonder you're confused. Many in the fandom have said that FSF isn't the best place to start, as it assumes many things that have already been explained in the main series, Fate/stay night, or its "prequel" spin-off, Fate/Zero.
If you'd like, I can briefly explain some things, but I'll focus on your questions about the episode for now.
The characters have their motives, which have been revealed gradually, but not all of them are necessarily good or evil. After all, most desires are selfish.
We could say that the villains are:
Faldeus, who doesn't care about the citizens as long as he gets the Grail and thus supports the United States.
Franchesca, who only wants to use the Holy Grail to bring chaos to the magical world, making magic seem mundane. Bazdilot (the mafia boss) who doesn't care about the city and only wants the Holy Grail for his boss.
Characters like Gilgamesh aren't evil; their sense of heroism is simply different because they're from another time. They may have negative attitudes, but they aren't inherently bad (in fact, their alignment is chaotic:good).
In this episode, they're trapped in a copy of the city created by False Rider (whose name is Pale Rider), where he keeps Tsubaki in a happy, comatose state. She thinks of it as a world within a dream.
All those trapped are looking for a way out of this false world, concluding that it was created by False Rider. The easiest way out is to kill Tsubaki, their master, something highly unethical for people like the police.
Throughout the series, we've been questioning "who is Ayaka?" and "why isn't she a mage?" And right at the end of this episode, it's revealed that the Ayaka in the United States is a fake, and the real one is in Romania (a mystery to be solved in later episodes).
