Yeah the anime have a different approach to the story of the game, rather than just straight up adapt the whole thing. The first episode is mixed between Route A (2B) and Route B (9S)
The reason why their eyes are folded because they're strong enough to know what happens nearby them with their eye covers as a sensors, and it's functional as a binocular too to give informations because it's a nanotech thing.
